By Train: You can take the Long Island Railroad to Montauk.

The Montauk Yacht Club will send a shuttle to pick up passengers at the LIRR 
station in Montauk.

From EWR take the AirTrain and NJ Transit to Penn Station in New York and transfer to the LIRR.

From JFK take the AirTrain to the LIRR Jamaica station and transfer to the LIRR.

Hampton Jitney  
This bus service runs slightly more often than hourly from several Manhattan stops.  From their schedule: http://www.hamptonjitney.com/cgi-bin/nav.cgi?dir=data&page=NYSF-schedule.html 
select Hamptons/NYC, then Montauk Line and Ambassador Eastbound South 
Fork Schedule.  (The Montauk Line buses are four across, whereas the 
Ambassador buses are three across, with more leg room.) The buses also 
stop at a location in Queens, which is closer than Manhattan for 
passengers arriving at JFK or LGA airports. The buses are painted dark 
green.

There are no mass transit routes from LGA and ISP to the LIRR.
